Yes, it's remarkable that he's been able to keep Smart around, but Smart, the S&C coach, and the running backs coach who you've never heard of are the only coaches from Saban's original Alabama staff still around.
You're putting way too much thought into this. It's sports; it's more about emotion than logic. After all, I can't recall ever seeing anyone named "Sloopy" associated with Ohio State, and yet he or she is exhorted to hang on at Ohio State games quite often. Hang on to what? Where? Why?

The phrase long predates me, so I can only guess. I can say that other schools use the same phrase, like LSU with Tiger Bait (pronouced, "Tigah bait"), so it's not unique to Florida.
And even if someone does use the bait to catch an alligator, the bait still got chomped up and eaten by the gator. Regardless of semantics, you don't want to be the bait.
